If a user were to log onto another computer using Remote Desktop Connection" will SpyLatern log Keystrokes typed in the Remote Desktop Session?

Yes, it will.  Spy Lantern Keylogger will log your logon password also.
 
Moreover, Spy Lantern Keylogger installed on local computer will log all keystrokes in "Remote Desktop Connection" application.
